First I want you to know that I'm not speaking english well.
So I hope you guys understand me.
 
I want to create a patcher which replace my files with the official windows files.
Example as the bricopacks that replace all the files.
Is there any program that can patch it ?

Nope, you have to do it manually (with ResHack) and that'll take very long time.

I don't understand one thing.
I have already the files for patching.
But i want it to do this automatical.
Example installshield.

So basically you want to make a Bricopack, that uses the Windows Files.
 
Effectively 'restoring' the desktop to it's original non-bricopack style?
